2001 GTI Sputtering

I'm another newbie to the forum so please have patience with me. I've got some mechanical system capabilities but not much in the way of engines. Have been using my 2001 GTI with the 717 engine on the water this season with no problems. Spent a full day out earlier this week when headed to a different place to refuel. When approaching the fuel dock noticed plenty of milfoil to manuever around but apparently sucked something in because the engine began to smoke. A glance at the water outlet port on the side of the craft showed no water. I quickly cut the motor and pulled some vegetation out from the intake. Before refueling I decided to make sure everything was okay so idled back out. Unfortunately when applying throttle the engine would only sputter and I had to cruise back to the ramp at 5mph which took an hour. Water was circulating fine. At home I pulled two plugs and both were fouled (very black) and replaced them with the correct NGK plugs gaped at .018. Engine cranks right up but sputters so I quickly shut it down again. I'm replacing the fuel filter this evening but suspect something else is wrong considering all this happened after an engine overheat. The DESS only does the expected two beeps when attaching the lanyard and there are no other beeps. There were no beeps either when the engine started smoking. Any suggestions would be greatly appreciated as I hesitate to take the pwc to the shop due to notorious overcharging. Thank you!
 
Did you check inside the jet pump for any debris? The DESS( Digitial Electrinic Security System) will only report it is ready to fire up and that you havethe correct lanyard in place...or it is in gear. A ssteady beep will indicate it is overheating. The over heating will only heat at a over heat condition.
Look in teh jet pump for any debris.

One other Bit of Info

Thanks for the response Karl. I'll check into this after work tonight. ONe thing i forgot to mention: When running the engine the first time after the over heating, was able to get on plane and reach 30 mph on the way back to the raft party before heading back to the ramp. After starting up to head back to the ramp was when could only do idle speed or a little faster. Maybe this will lead to more clues. I'll be doing a compression test tonight also and praying something 'expensive' hasn't gone wrong. Thanks again!
 
Jet Pump Debris & Compression Test Results

Checked for debris in the jet pump and didn't see any. So I'm good there. Measured 140 (give or take 1 to 2) PSI in each cylinder so I'm thinking this is good too. In the troubleshooting section of the service manual there is a blurb about checking the flame arrestor. I did this and found it was fairly dirty so cleaned it with low pressure water then made sure it was dry before putting it back in. After start up the engine seemed to be able to rev higher to my untrained ears but I can't say for sure. Since I don't have a flush adapter yet I only let the engine run for 5 - 7 seconds in any 30 minute period. Wasn't able to try a new fuel filter today as the local dealer said he's out of stock. Will try another dealer tomorrow. A couple of questions come to mind:

1. Will flushing help clear out any internal depris that might be stuck?
2. When using the flush adapter is there a time limit for letting the engine idle?
3. When using the flush adapter was going to use a tach to see how high engine will rev. Is there a limit of how high to go when using the flush adapter or can i try for 6000 to 7100 rpm?
4. Does anyone know of a good source to purchase the flush adapter and fuel filter for overnight delivery?
5. Any other suggestions?
