Trouble starting when warm

I have twin engine 215's in my 2007 challenger. Lately I've been having trouble starting the 2 of them when they are warm. Actually, the first one I start has no problem. When I try to start the second one the first one will either shut down or run at considerably lower rpms, doesn't matter which one I start first starboard or port. Sometimes the check engine light comes on. I've got 2 good batteries and have checked to terminals for corrosion. I also have a powerful sound system that I thought was causing the batteries to wear down faster than they can charge but when I tested it this morning without running the sound system the same thing happened after running it hard for almost an hour. I tried turning up the idle on both so the charging system would work a little harder when cranking the second engine but that didn't seem to work either. Any ideas?
