I have, had no beeps sense I got the boat (but runs good) then I disconnected the pos+ side of the battery and charged the Neg(-) side with a charger (crossed + - ) by mistake. Feeling I blew it, I started the boat when I put the key on the post I got 2 beeps (Wow) I liked it! Then I took the boat to the lake ran around for a couple of hours and now no beeps again. as before boat starts quickly with no problems and no beeps again!

You probably got lucky with the MPEM.
I would check all fuses and connections.
Your beeper is now 16 yrs old, they do go bad.
But if it beeped after the "mishap" then maybe something jarred loose in the couple hrs you were out horsing around.

What have you checked so far?

You've got a bad beeper, you can get a replacement for about 8 bucks at Radio Shack, part no. 273-068.

Before this, I had no beeper, so I bought a Radio Shack, part no. 273-068 ready to replace it, but I could not find it. So I thought that when they (prior owners) had the CD installed they removed it, to use the hold for the wires and I was going to rewire it. But.... not so fast, I screw-up and it started sounding off from some were (still don't know where) then its gone again. some say a weak battery could cause this, others say bad contact on the fuses, to clean them. These 2 things I'm going to try tonight and then there was one person that said to hold the starter button down with no key for a period of time to reset the computer? So my question is, can you turn off the beeper in to MPEM when programming it? and resetting it to what? FACTORY? not willing to try that just yet!

that's what I thought until... and I bought one, couldn't find it, thought it was gone, going to rewire but it sounded off, now what? could still be bad but where is it not in the console where it is says it is. got any ideas?

Reconnecting battery backwards doesn't turn your boat into a chick magnet, don't ask how I know.

I guess you probably blew a fuse or two, but got it running, you're lucky! Grab a voltmeter for next time you start it up, check before and right after starting. Before starting, battery should measure at least 12.5 volts and after starting you should measure ~13.8 volts, not more than 14.2v, for sure.

You can ground the wire going to the engine overheat sensor to test the buzzer, but it should beep placing the lanyard on. A 1" round black device probably glued on the fiberglass around inside the helm somewhere. You need to have a working buzzer, in case the engine overheats.

Edited my fat finger error.....
