94' seadoo spx taking in water!

well as the title states I just purchased this non running and was told it would take on water quickly. well now that I got it running took to local boat landing left it on the trailer. water came in quickly which what appeared to be where all of the hoses connect to the exhaust system? as well as the pipe and motor getting very hot and in doing so the "hot" alarm came on. also the 2 pieces that are designed to pump out water maybe? are severely clogged and were letting water in I am lost help!! pictures are included

also drain plug was in.. and the thru hull piece is not leaking

Take the hose and put water in the hull and look for leaks. Are the siphon tubes for the bailers in the nozzel

Yes they are in the nozzle but still felt as if water was leaking out from them. pipe got very hot & doesn't seem to be circulating water. it did appear to leak in from the exhaust port

that's for a twin exhaust unit but I don't appear to be missing any parts any ideas? also for the confusion I did remove some of the parts (hoses, etc) to check for damages or anything I could see no such found.
