I have a 2002 seadoo gtx rfi. Yesterday the jet ski hull filled with water. Today i noticed the rubber boot around the driveshaft split and is leaking water. So I am new to jetskis. Is there supposed to be water in that boot? Or is there a seal somewhere leaking. Thanks for any help.

That boot is just one part of the seal but yes there would be water in there. If it ripped between the grooves in the boot it's done.

Here is an OEM boot new for $around $22 shipped. You can make an offer but this cat only will drop you like a $1.50 if that. It's almost not even worth asking. I would not go aftermarket. Or if you have a local dealer it's around the same price with in a $1

The shaft has to get pulled to replace the boot. Take a good look at the carbon seal. Good time to replace it if it needs to be.

Install jet pump if removed already, doesn't have to be tight but you will be pushing the driveshaft aftwards and need to push against the pump.
Push aftward on stainless ring item #8 to expose and remove c-clip item #10 then disconnect clamp item #5 and remove jet pump. The shaft will pull right out.
Pretty sure the factory service manual is posted online and you'll be amazed by the wealth of valuable info contained. Truly worth downloading.

I just changed one of mine this week, the only real problem may be getting the stainless steel collar pulled back to expose the C clip, you may need to brace a block of wood against the PTO and pry it back is the O-rings are stuck to the shaft.

Do you have the Stainless Steel C-clip or just the O-Rings under the collar?

Something to check for while the drive shaft is out, are the two rubber bumper inserts on either end of the shaft. These have a tendency to get eaten up and now's a good time to replace them if they're goofed up. They help keep the drive shaft centered in the splines for maximum engagement.
Likely your battery vent tube. If you went to a Gel Cell, you will no longer use it.
No problem... Statistically, there are more questions about the battery vent tube than any other hose or tube on the ski. We get this questions HUNDREDS of time a year... LOL
