I know the 19996 Speedster has never been in saltwater... What are the benefits to flushing the boat? Is it a separate flush for intake and exhaust? What are the benefits to each? I have ran it on the hose but in the month I've been working on it (only rode it twice) I have never flushed it. Should this be a given that I get this taken care of?

Generally... you don't need to flush it, unless you've been in very dirty/muddy water. OR... running it in salt.

On your boat... there's only one flush port per engine. You start the engine... turn on the water... give it a minute or so... turn off the water, and then shut off the engine. DO NOT turn on the water if the engine isn't running. You can fill it full of water, and damage it. BUT, you also do not want to run it long on the hose. The driveshaft seal is cooled via the lake water, and it will quickly overheat on the trailer.

Anything more than a minute is not needed. The Carbon Seal is. It cooled when on the hose. 3 minutes and it will be screaming hot. So 1 minute is what you are after.
