dealership charging $3000 to fix???

I took my 06 RXT in because of water in the engine. Dropped it off on Saturday and they said that they would get to it right away because they didnt want the water sitting in the engine. They call today(Monday) and say that they are going to be getting the water out of the eingine today. So 1st question should it have sat that long with water in the engine? They also say that the supercharger needs replaced and he said something about the fuse box which i am assuming he meant the mpem. So he tells me over the phone it is going to cost around $3000 to fix. Of course i ask if anything is under warranty being it is only 2 years old. Then he tells me he will check the warranty, without even checking it first before he quotes me a price. I tell them get the water out of the engine and that is it and i will pick it up. So the question is obviously i think i am getting ripped off what do you think? And what should i look to pay to have these things replaced? As well as just the cost for the parts and i can replace them myself when i come back to the states in September? Thanks in advance for any answers!
 
Yes that is a total ripoff, dear god what a rip off. You could do that yourself easily, and yes your engine is now shot more than likely. You have to get on it fast, you should have removed spark plugs and let the engine turn over and watch the water come out by turning the pto with your hand or seeing if you can crank it with the start button. You ground the wires to the grounding bar to protect your ignition. It is as simple as that most of the time, and you change to oil and there you go. I have done it before and it worked like a charm, I cannot believe they would charge that but they are now because it probably really does need all that work from sitting so long. Let me know what happens!
