Awful Noise

I just got my 2008 Challenger 180 back from having the 100 hour service. They did rebuild the supercharger. I don't think they flushed it after water testing, so I washed it and was flushing it tonight. After maybe a minute it started making the worst LOUD squeal I've ever heard. I quickly shut it off. After checking the hose to make sure it was properly connected (it was), I cranked it again. Everything ran fine and it didn't happen again while I flushed the engine. Any ideas? Could it be the supercharger while just idling? I'm scared to take it out. Any help would be appreciated.
 
Well I took it back to the dealer. They are going to look at it. He said it could be the "through hole seal" which I think he is referring to the carbon seal. Which couldn't that occur if they ran it to long without being hooked up to a hose? Any ideas?
 
That carbon seal has to be submerged to get cooling water. The hose has nothing to do with it. If you need to run it for more than 30 seconds out of the water, then mix up some soapy water, and put it in a spray bottle. Once the engine is running, have someone spray it continuously to keep it cool. I would also recommend pulling it back, and spraying the soapy water onto the face of the seal.

Not sure what that means... To flush it you are suppose to run it for 5 minutes. Should I be doing this everytime I flush it?
