97 Speedster. One engine cuts of at 3000 to 3500 rpm

I just had the left engine replaced in my 97 Speedster. The engine is good. Passed compression tests etc.
Starts up with no problems.
Took the boat to the water and the engine will cut off between 3000 and 3500 rpm. If I catch it in time and pull throttle back engine will stay on.
The right engine runs fine and will go to full throttle.

Any ideas what this could be?
I have been looking all over the internet at forums with people who also had same problem but have not seen anywhere with this problem being with one engine. Either it was a ski or if boat with twin engines both engines were cutting out.

I have seen some mention the rectifier may need to be replaced. I did order one but will arrive on Monday. I am not sure this will fix problem or not since other engine works fine. I will mention though the engine that works good the rpm gage does not work for that engine. RPM gage does work for engine that will not go over 3500 rpm. Fuel gage also does not work.
I have seen mention also of Neutral Switch getting stuck but when this was mentioned person was having problem with both engines.

All carbs in boat have been rebuilt and fuel system checked. This is all ok.
I bought the boat in February. Have been doing the entire boat over. I am not familiar with the history of the boat and so far have not had the pleasure of using the boat.

I did go to a boat shop that works on Sea-Doo's. They wanted $300 just to hook it up to a computer and tell me what is wrong.

I also have a 95 Sea-Doo XP. I bought this after I had to replace an engine as a back up. I got the ski for $500 and it had a new engine in it. Owner could not get the ski started and gave up. I had two extra carb rebuild kits so figured "why not"....
Rebuilt the carbs, put them back in and the ski runs perfect. It is taking water into the engine compartment. I think this was my fault. Had not done before. The inside was clean as can be. I did drop a carb spring that went under the engine and I could not get it. I unbolted the engine an leaned it to get the spring. I am guessing I messed up the cam shaft alignment. But I do have the ski for parts to test possible issues with the speedster.

Any advice will be helpful

Since you have already ordered a rectifier I would check it first. Unplug the red wire from the rectifier and try it. If it clears up then it's the rectifier and will need to be replace with the new one you ordered.

In the electrical box is the rectifiers. Each engine has it's own rectifier.

So I should unplug red wire to current rectifier then engine should rev over 3500 rpm if rectifier is bad?

Yes the current rectifier. Unplug the red wire and see if it clears up. If it DOES clear up, then it is in fact your rectifier. If not then it is something else and will need further diagnosis. (carbs)

Note: When you unplug the red wire you will not be able to shut the engine off. You will have to pull the choke to kill the engine.
 
I tested rectifier and also neutral switch. Both are fine. So this was not the issue. I kept playing with it and as soon as I put throttle forward the engine would cut out. RPM did not matter. I am thinking now possibly the carb. They were rebuilt but did have some pretty bad gas running through them after rebuild. I am going to remove carb tomorrow and do it over again. See if this solves the problem. This is all I can think of now at the moment. It seems like the mixture is to rich going into the engine. If I move throttle slowly it can make a higher RPM but will still quit at 3500. If I move the throttle forward quickly it will cut out right away even if at 1000 rpm.
