2002 Sportster LT one engine 3500 rpm max other is fine

Engine was rebuilt last season broken in, ran great. Put the boat in the water and the one engine won't rev past 3500 rpms.
Have the carb off now going to rebuild it. Could it be the coil, rectifier where should I start it the carb rebuild doesn't do it. This boat has a single MPEM for both engines so I would think if that's bad both motors won't perform.
 
What RPM do both of your engines read at idle? My 2000 Challenger reads one at 0 RPM and the other at 1.5k RPM at idle and then a good 2-3k difference when driving at any speed.

How do the engines sound, is it like one is doing most of the work and the other isn't contributing much? What if you drive 10mph with one engine, stop, then 10mph again with the other? Do they sound and feel like one was struggling and the other wasn't or that they were both generally equal in effort to get to speed?

The one engine won’t run up past 3500 rpm’s the other is fine. The carbs out gonna get into it tonight sparks fine. Hoping it’s a fuel delivery issue. Does your boat have 717’s in it?

Yeah, mine has the twin 717's. What does yours have?

Sounds like it could be a neutral switch cutout. Have you checked continuity?
