96 xp MELTED STATOR CONNECTOR!

Hi, I have a 96 xp 787 and the other day i was trying to start it and it would have started but there was bad plugs in it due to the oil pump adjustment. Put new plugs in and fixed the oil pump and it started and shut off when I let go the throttle because it wasnt warm I guess.Went to start it again and the battery was dead because I was trying for a while not a big deal.So I hooked the charger up to it for the night(battery was inside the ski) came back the next day and it cranked perfect and then i seen smoke from the stator connector. When i pulled it out it was toast and two of the wires were melted together. The connector looked pretty beat up as it was .I had another mpem out of another 96 missing some parts So i swaped the harness over.I have no spark but all the fuzes are good and I get 2 beeps. Any help would be great. Could I have broke the mpem or maybe the stator connector on the other side of the housing?
