94 XP no start... Help a noob...

I've got a pair of 94 XP's and one just decided to give me issues this past weekend...

Anyway, I pulled the fuse box and found a 7.5Amp that was blown. Closer inspection led me to the 5Amp fuse was also blown. I disconnected the battery and replaced both, but when I reconnected the battery, they both just blew again.

After some wire chasing, I found that there is a short in the wires that go into the front cover of the motor by the flywheel. So, the motor was pulled and is sitting at a friend's garage, waiting to be fixed.

Has anyone had a similiar problem to this? I really don't know where to go from here...

Oh, before I pulled the motor, I had no power anywhere on the ski. It has a full battery, I'm just not getting any juice anywhere.

chris...the 7.5amp is from the VTS system, unplug it and let it be, unless you want that feature, then tear that unit apart, and see whats up. Also, will need to replace the seal, thats "supposed" to keep water out of it.

The 5amp pop'n, is most likely from metal shavings down inside that flywheel/mag housing. Clean it out and inspect the wires in there, then you should be good.
 
Thanks timmyboy! The VTS has been broken for some time now, so I'll just let it be. As for the metal shavings, should I pull the flywheel off and give it a good scrub in there? Also, which case did I need to reseal? (the flywheel case or the fuse box?) Sorry for all the noob questions, I really appreciate the help!

EDIT: I tried to use a puller to get the flywheel off last night, but the damn thing broke my puller bolts! Is there a trick to getting this thing off?
 
Alright. So I figured out how to get that flywheel off and I'm in the process of testing the magneto and lightning coils, but now I've got another problem.

Similar to the first one, this past weekend my second one died after ~45mins on the water. We had shut it off and when I went to start it up again, I got 5 cranks and then nothing. No power anywhere.

After towing it back in and tearing apart the electrical, I found the 5A fuse popped. so I replaced it and got power and a start! My happiness didn't last b/c as soon as I shut it off, the fuse popped again.

Replaced it one more time... Same thing. This time I kept the electrical box open to see when exactly the fuse blows and as I'm watching it, I get some smoke out of the MPEM before the fuse pops. WTF do I do now?!
