2005 seadoo sporster le di overheating

Hello all
my 2005 seadoo sportster le di , over heats in the water but not in my driveway with the hose attatched. at least i think its overheating .motor and exhaust were hotter than in my driveway on the hose also getting random beep , single beep for approx 1-2 secs also after beep i tried to get up to speed and the motor coughed kind of a bump than power loose, so i turned it off and towed it back to the dock.
here is some hystory on the boat though,I recently had the exhaust over heat and melt my resonator,this almost sunk my boat by the way. I performed some failure analysis and found a clogged orifice between the RAV (water regulator) that is mounted to the muffler, I have since replaced the resonator, and the RAV, and temp sensor on the muffler.after repairs
I ran it in my drive way on the garden hose for 20 minutes, the head,exaust and muffler were hardly warm I might even say cool.
put the boat in the water and within 5 or so minutes I had a beep alarm ,single beep for approx 1-2 secs i opened the motor compartment a felt the heads,exhaust and resonator they were much warmer than running the boat on the garden hose, not so hot i couldn't touch it but again hotter than running on hose
all hoses and piping seem to be clear of restrictions.
what am I missing? why does it cool properly on the hose but not in the water?
If am understanding the design correctly it looks like cooling water is picked up by four small holes at the top inside of the jet area between the impeller and nozzle??
maybe unrelated but i also just noticed the voltage regulator seems relay hot , voltage is running 12.5 -13.6 volts at battery

Since you have a known blockage issue... I would start to remove all the hoses... one at a time... and make sure they are clear. Also, I would remove all fittings on the engine, and make sure they are clear. (I like to blow them out with compressed air) Anywhere you suspect a restriction... dig into it deeper.

Once debris gets into the pump... it gets chopped up... so it's normally fine material, and it will settle out, or collect in bends. Also... it can collect in the head shell... so I would remove it too.

i have checked all hoses and fittings,i just blew through the lines i didnt want to use compressed air because that would just blow it out and i would never know ware the restriction was, water is flowing in and out of all areas.and like i said it runs fine on the hose, water is coming out of all the holes at the rear of the boat including the 4 small holes up in the jet area between the impeller and nozzle that i think is the water pick up when running the boat in the water, is that correct?, and if so doesn't that indicate that its getting water to all areas needed for cooling?you mentioned the head shell, i am not sure what that is.
look forward to any other info or help that you can offer.

brief history
i had an overheating exhaust that melted holes in the resonator and caused the resonator to deform and come loose from the exhaust exit at back of the boat causing engine compartment flooding and almost sinking boat.

i found an obstruction in
the cooling system between the RAV and muffler. i have since replaced the resonator,RAV, and exhaust temp sensor and checked and flushed all cooling lines and sytem. but keeped getting the single 2-3 second beep every minute or two when running.
today used my new candoo pro.
according to the readings the only code in the history was p1300 starter relay, all temps seem ok. exhaust around 90-100 head also around there, after clearing the code and running boat again i got the beep and code, i than reset the fault and the condition, i now have no beeps or codes.
is it just that these need to be reset after an issue is corrected?
