2000 seadoo challenger 2000 wont start

So I have owned many boats and broke the cardinal rule of testing a boat before you buy it. I got Duke with a blown motor. My choices at that point were to take the loss or fix it. I have the mercury V6 m2 efi sportjet and couldn't find anyone in Tennessee that wanted to touch it. I broke down and took it to Blackbird industries from here in Tennessee to Pennsylvania and paid for then to remanufacture the engine. I have been able to take the boat out afterwards one time for about an hour and a half of break in procedure before my nest trip out had to be towed in because I was blowing the 20A fuses that are attached near the starter relay. I could figure out what was causing it so I called Blackbird and the mechanic said it was the voltage regulator/s. I replaced them and I am no longer blowing fuses but the boat still will not start. It IS getting fuel and the starter is cranking as it should. I changed the new plugs out that Blackbird just put in with new ones just to see and that did not work either. I did notice that the plugs Blackbird put in were rather dirty after my 90 minute original drive. I'm not sure if that was from me continuing to try and start for about an hour or so with fiddling with possibilities and checking for fuel and such or if they put old plugs in my boat, but either way...I now have more money in this boat then I will ever get out of it and at this point I am fine with that, but I want to at least be able to use it. I have read many threads and I don't know where to start. I have read stator, engine fan?, spark, oil/water filter, and more. After spending $6400 to remanufacture the motor I just want this boat to run. Any good guidance and help will be much appreciated!
 
Could it be because of low ideal RPM, sometime I have to use the steering assist to start my Challenger 2000.
 
What do you mean steering assist to start?
It is an option on the Challenger 2000 where you increase the rpm by turning the steering weal all the way to the left or right. It's a mechanical throttle boost... there is a cable from your steering box, back to the engine which help increase the RPM whenever you turn the steering weal all the way and it is adjustable. Attached pictures of it from both sides (Steering wheel side and Engine side)

If you have spark(are you sure you have spark?), must be fuel related issue......start from beginning. Did you put bad fuel in? Fuel pump? Fuel pump fuse? If you had bad fuel, did you suck something in that is plugging the filter?

So when I got the engine remanufactured I and they first noticed that cable that was not attached. Later in the day they informed me that my motor had something on it that took that cables place from a later year model engine so that cable was not needed to be hooked up. Is there anything more you may be able to tell me about that? The thing is the boat ran fine for the first 90 minutes of reman break-in. It wasn't until a couple days later that I went out with my wife on it for the first time that we made it out driving for about 5 minutes, then parked...wouldn't start back. After 20 minutes or so of sitting there it started. I drove for about 10 more minutes...it drove great...then stopped and it wouldn't start back. Two of the three 20A fuses was blown in harness on engine block. That was the voltage regulator. I replaced both of voltage regulators and fuses no longer blowing, but now it won't start. Cranks very good and strong. I plan on getting out there and messing with it in next day or two. I am going to go ahead and change in line filters, fuel filter, drive and stator oil, and check spark. What else can I do? What is is sounding like? Think maybe it's the starter solenoid or bad kill switch?

This is going to sound terrible.....but if it is only running when it is cold, and not hot, it could be a symptom of low compression. Did you hook up the oil line and bleed the oil system before heading out on the lake the first time? yikes... i hope it is not this.
 
When they remanufactured the motor at Blackbird Industries they hooked everything back up. It definitely used oil from reservoir during first 90 minutes run. Maybe about 1/5 of the oil in reservoir used in first run without going back out and looking. Maybe less than that but noticeably oil used.
 
I would probably bring the old regulators and put them back in.....bring a fist full of fuses and see if it runs again....at least you have a direction then.
 

mikidymac one of the moderators on this site spends more time with the rotax engines where i spend all my time.....but everytime he helps he is very insightfull. you could try to pm him direct and see if you get a response.​

 
you will need to get the wiring schematic from the shop manual. The colour of the wire will give you some direction where it should go.
