Pulled the connector on the r/r with the 3 yellow wires, checking the stator side of the connector. Checking ohms across any combo of the 3 I get 1.3ohms.
Manual says. 01-1ohm is where it should test. I'm assuming a bad stator and this is why I'm only getting 13v across the battery terminals while running? 13.3v at 5500rpm.
How bad is the stator to change?

I'm pretty sure your ski had the 787, if so its pretty easy, just take off the front cover. You will probably have to take off the exhaust as well. Stick something under the engine to hold it up when you take the cover off. You will need a tool to remove the pins from the connector or i think some places sell the stator and triger coil together with the connector.

First though I would try a new regulator, easier and cheaper. I don't think .3 ohms out of spec is enough to cause problems

First you need to put both multimeter leads together and measure the resistance of your leads, it's probably close to .3 ohms. Either zero out your meter so it reads 0 ohms when the leads are touching or subtract the number from the measurement you're getting from your stator.

You're looking for consistency between the windings and no continuity to ground. I agree I would start with the rectifier.
