Unless the SC is failed and has touchdown (bearing failure, compressor touches housing) it would be rare this would be the case immediately after a rebuild.
Questions and comments.
1.. When did it last run properly and what was done to it between then and now?
2.. start simple and work your way out to the more complicated stuff. Engines need air, fuel, and a spark.
3.. check to see if there is nothing in pump housing first.
4.. pull each spark plug. What does they look like. Any of them different?
5.. if they are not new, replace them all as they are cheap.
6.. if they are new and one is different, buy a new coil for that plug and check.
7.. you can also just buy a new coil and run in on each cyl to see if you have a bad coil.
8.. if that all checks, move to fuel.
9.. you can buy a cheap fuel pressure Guage that attaches to the end of the rail. You should have consistent pressure.
10.. if you have fuel pressure you can buy a new injector and swap it through as well.
I ended up buying the Candoo software for mine to be able to troubleshoot issues.
I had a misfire caused by a bad coil. I could see it in the condition of one of the plugs. I replaced that coil and problem solved.
If you want, add photos here of the plugs as many here have lots of experience with this stuff.
I hope you find your issue
