west coast pipe and water box?

I just got a west coast pipe and waterbox, however i just realised the entire bottom of the waterbox is jb welded... so im a little hesitant to use it, do you have to use the wc waterbox with the pipe to gt the max performance, I've also heard the stock waterbox with the wc pipe is a better set up. what would you suggest doing? if it helps i have a 90 seadoo sp with a 580.
