water in fuel system?

i have 2005 sportster le di, last season it ran fine, but first time out this year i had a problem , seems like i have water in the fuel system.
i made the mistake of letting it sit over the winter with an almost emty tank and then we had a local heatwave.so i am guessing i had condensation in the tank and then filled it with gas and now its pumping from the bottom of the tank and picking up the water, it would run ok intermittently, than bog and stall than restart , this went on for about ten or fifteen minutes ,than i just put i back on the trailer and went home
does anyone know what i should /could do if i suspect water in the fuel tank, i am hoping to not have to waste 20gals of gas

same problem I'm facing "BUT" I made a big mistake where the water had entered through the fuel vent on the side as I'm missing the cap (waiting for it to arrive)

siphoned the tank, change the inline additional fuel filter, kept dumping out the water from the seperator, and run from the reserve as thats the bottom.

may need to drain floats from carbs but if its just a bit of condensation, I've heard just run it to blow it out, as long as it isn't as much as mine where you could damage rings

my boat has the direct inject though not carbed,i have had this problem on my Harley before and just drained the tank and cleaned out the carbs, but injectors act differently.
so this last weekend I decided to check things out again after just putting the boat away after the last time out and problem.the problem was this , when we launched it started up normal,than when we got underway a bit of hesitation than got up to speed, but sputtered a bit , I did this for about a half hour than it just lost power and wouldn't start back up so we towed it back and put it back on the trailer, this past weekend I put a bottle of heat (an additive that helps remove water)let it sit for a couple of hours than it started right up, I don't think the heat works that fast ,I think if I could have restarted it the day we went out I may have been able to run the water out. one of my problems is that the nearest fresh water is over an hour away for testing,i am 10 minutes from the bay(salt water) but don't realy want to put it in salt water if I don't have too,it just sucks when I get it all the way out to the delta and have a problem, so now do I remove all the gas fom the tank and start with new or do I just try to run the water /gas out of it?? its a tuff decistion,i hate to waste 20 gals, also the le di doeas not have seporater I think because of the high pressure needed for the direct inject
