Timing the magnet cup to the flywheel

Armature..?

When you pull off the magneto cover, the stator and trigger coil are inside this piece. This is where you'd have to worry about anything out of whack.

In most models of the Rotax engine, timing is not adjustable, it's fixed. Timing is done with the rotary valve.

It sounds like you've removed the armature from the flywheel. This is also timed and needs to be marked before removal. It's timed to send a signal to the trigger coil at the precise moment of igntion.
