I’m going to be buying a 2006 sea doo wake soon here and was wondering from people that know, what parts would you buy to replace any old parts that need to be replaced.

Common wear parts of a SeaDoo:
Carbon seal
Pump Bearings
Pump wear ring
Coolant
Oil
Reverse and steering cables

Definitely see what, if anything, has been done to maintain the ski from the previous owner. And then see if there are obvious concerns with the ski that need immediate attention. Likely wise to replace plugs and do an oil change as a start, if not done recently. If that model has a supercharger, get it rebuilt if you don’t know when it was rebuilt.
