1998 sportster 1800, just bought the boat it had been sitting for 3 years, today I went to take the jet pumps off to clean, change oil and what not, well I was able to get one off no problem when to remove the other one and it wont come off the pump comes off about an inch almost clears the 4 studs but then just seems to hit a something. I tried using a pry bar and no luck could the impeller be stuck to shaft causing it to not come all the way off.

thank in advanced

you can try moving the PTO a little to each side..might be binding on worn splines or rust.
Worst case, You could loosen the shaft from above, so the pump comes out together with the shaft, then deal with the impeller/shaft outside, where you can get oil and a mallet to help further...

I'm sure others will chime with even better ideas. Good Luck!

How would I go about remove the shaft. With the pump

Look at this video around 5:00 minutes... it's the reverse of what you need. You need to push the ring toward the bellows to uncover the clip that needs to be removed. Once removed, (and having freed the rubber boot behind it from the PTO, pump and shaft will come out together.
