SP Cooling Lines/Overheat issue

I have a 95 SP, it runs great and has been well taken care of. Recently the hose coming out of the head and exiting the back has stopped shooting water. It's not all the time, after about 15 minutes or so of continuous riding, the water stops coming out, sometimes the buzzer sounds that it's overheating, sometimes it doesn't, when I get back to the dock I pull out, hook the hose to it and it's fine. Sometimes it doesn't do it at all and is fine all day. What I am thinking is, it's a rock or something else that is stuck in the intake, as it gets bounced around it lodges itself in the hose and blocks the water. Turning the ski off allows it to fall back into place where it isn't blocking it and it all happens again or it doesn't. Anyone else have any other ideas? Or where I could start looking for blockage? I am assuming it's not in the head, definitely not between the head and the rear of the ski. So it has to be before the ski? Also how the hell does water get into this hose anyways, it's in the exhaust?
