2001 Seadoo Bombardier GTX. My jet ski sounds fine as long as it is hooked up to a hose but not in the water. When I put it in the water and drove it the red alert light & beep came on saying 12v low and runs very rough. It does not disperse water out the back little hole behind seat as it should. When you undo either plug wire it sounds the same. Not sure what to do. Any info would be appreciated.

It sounds like you have multiple problems. First I would check the ground wire going from the Battery to the engine by the starter to be sure it is tight and has a clean connection. Be sure the battery has a full charge and is in good condition. Have it checked at like Auto Zone or similar for FREE, to be sure it doesn't have a bad cell. Secondly, It sounds like the cooling lines are plugged. Check all the elbows and see if there is a blockage somewhere. Don't mix up the fittings as they go in a specific place. Re-install them where they came from. check all the lines to be sure they are not blocked.
