No electrial output

Started boat went away from dock then put in neutral to get situated, heard 2 long beeps about 10 to 15 seconds apart, then boat cut off, fan wouldn't come on, nothing... went and got cable to jump off battery, nothing... all fuses are fine... anyone have a clue what this could be?

Also a few days ago we opened the boat lid to engine compartment while on the lake and rectifier was very hot, wanted to know is this normal, or could this be the problem? We were checking oil level when I noticed it, nothing was wrong with the boat at this time. We just bought this boat a month ago, so we are all new to the Seadoo World!!! Ant advice would be helpful as we don't want to start throwing parts at it.
 
Maybe neutral safety switch?
Would that kill all the power? The boat is completely dead, no lights, bilge, vent fan. But battery is good, started right up and idled for about a minute before the 2 long beeps, then it cut off and no power to anything. Thanks, David
 
Are there fuse holders near the battery?,maybe corroded,,,,could be a bad ground for everything to go dead?
