New to me 2000 GSX RFI - starts on trailer, won't start in water

I recently got a 2000 GSX RFI of unknown history; it was partially taken apart (down to starter which was hanging by positive cable), and had been sitting for 2-3 years. I am no mechanic, but attempted to put it back together, replaced with new gas, new oil. On initial starting attempt, I found out it was hydro-locked with oil. Then I cleaned oil out by turning it over with spark plugs out, and got it up and running on trailer - seems to run well now on trailer.

After putting it in water it does not want to start; backing it into water after starting it on trailer (out of water) it will only run while giving it gas, about 2000 rpm or higher.

I checked compression, both cylinders are right at 150 PSI.

I cleaned fuel injectors and fuel rail, and verified nice spray patterns from injectors.

I ensured that I was getting about 13-14 volts to battery from magneto when running briefly.

I inspected rotary valve and made sure timing alignment was good.

One odd thing I have noticed is that it seems to have water in exhaust much longer than another GSX RFI that I have (2001), even days after it was put in water, and (after having run 10 seconds or so after pulling it out of water). Perhaps related to that I noticed that the tell-tale hole on this 'bad' 2000 GSX RFI seems to put out much more water than the 'good' 2001 GSX RFI - I would have thought they ought to be about the same. It seems to me that it could be the engine is filling with water when I put it in the water... though I sure don't know for certain. Almost like the cooling water goes into the engine as it is supposed to, but isn't able to exit (like a plugged-up output hose or something maybe).

As a next guess, I replaced water regulator valve with known good one (from the 'good' 2001 GSX RFI) - same problem.

Latest note - when flushing with the hose, I briefly disconnected the water hose which goes from the cylinder head (exiting I think) to the exhaust manifold water jacket thinking the water would flow from the cylinder head input (flush hose connection) out this clyinder head exit hose - but when I did that not much if any water came out from the cylinder head exit hose, but I noticed a powerful stream of water coming out the exhaust manifold water jacket connection?? I thought the flow of water should be from the cylinder head towards the exhaust manifold water jacket? Or is it perhaps reversed since we are reverse flushing using the garden hose flush connection...? Any information about this would be appreciated.

I did notice that when I disconnected this hose, the water stream exiting the tell-tale was reduced quite a bit (though I thought it would completely go away - am surprised there is water coming through that exhaust manifold water jacket... Not sure of what path that water is coming from to flow OUT the exhaust manifold (the connection which is supposed to be connected to the hose from the cylinder head exit I think).

Also if anyone has a 'next guess' as to what might be the problem, I'd sure appreciate any thoughts/ideas on this...
 
Perhaps you have an internal leak. Pull the pto rav valve and see if there is water on it,,,this will easily confirm an internal leak,,,
entry points can be the exhaust manifold gasket, the head pipe gasket, or,,,the base gaskets rarely leak,,you would see that by running water running thru the motor, you could see it leaking between the jugs using a good flashlight, And of course, you may a cracked jug, and or a cracked sleeve,,,both would occur from incorrect winterization.
You could run the engine with water thru it, then shut it down, and remove the head, you may find water in there, Also with the head off, turn the motor over, that will also help you determine if you water going into the motor. The head "O" rings are reuse able, so it won't cost you anything for that procedure.
 
Thanks much, POPPS, I will try to pull the PTO RAVE valve tomorrow night and inspect.

With regard to potential cracks, etc., would the seemingly good compression of 150/150 make cracks a lower likelihood?

The exhaust manifold gasket you mentioned - would that be the gasket between the upper exhaust and where it connects to the exhaust part attached to the engine (with 4 large hex head bolts)? Asking as I have had this apart several times and have just put old gasket back which appears somewhat worn (maybe even torn a little); I was thinking it was only exhaust gas without realizing as I do now that there is water also in the exhaust... could this gasket maybe cause such a leak internal to the engine?

You can have good compression, without water, but when you are running water thru it,,,that can be another story.,,,I am only speaking from an internal water problem I chased on my 800, that had perfect compression.

Well, I pulled the jugs and inspected for cracks - none found. Actually everything looked pretty good in there, though it was obvious (due to green non-OEM base gasket) that someone had pulled the jugs off before. So, am waiting for a new gasket set to put it back together, after that will test to see if the problem magically went away, though I don't think so...

Assuming it behaves the same when I get it back together, I am wondering if any potential issue with the water box could make for a problem like this... engine seems to rev great on trailer out of water, but won't start and/or run when in water... Or since this is a GSX RFI maybe resetting the TPS might do the trick?
 
Do yourself a tiny favour, to rule out my 1:1000 water leak,,,flip the jugs upside down, there should not be any kind of wash,,.

This was the green gasket that was on it... was thinking it was after-market, but I don't really have much experience in this. Could this have been OEM gasket? I would rather be thinking no one has had this apart yet...20200808_104625.jpg
