Minor Flooding?

Hi there, we were on vacation for a few weeks and looks like there was heavy rain while we were away.
When we checked on the boat today (2006 Sea-Doo Challenger 180, the locker was almost full of water and the engine compartment had 3-4 inches of water in it. The battery is completely dead so we cleared the water by hand.

My guess is that the water never actually went up to or over the engine, but pretty close and I thiink the battery died because the bilge was removing the water for too long.

If anyone has any advise that would be great.

Obviously going to charge and or replace the battery, then wait a few days for the compartment to dry before starting.

Was it dry docked? If the bungs were out, I can't see how the water would have reached a dangerous level. I'm not familiar with the Challenger 180, do you have the supercharged 215 engine with the air intake and filter up high?
