Does anyone know what these are? They are disconnected, if it has anything to do with throttle control it could be my issue

Both connectors seem to be yellow wires. That would be the 2 "AC output" from stator (alternator).

There are 2 outputs that be set up to charge either one battery (full power) or 2 batteries at reduced rate.

I am wondering why they would be disconnected.
 
Do these 2 wires come out of the cable that goes to the front of the boat. the dash panel?

They should come out from under the flywheel. They connect to the voltage regulators. 2 of them. The system can be split, to charge 2 separate batteries.
 
The 2-wide connector with yellow wires connects to your upper voltage regulator... can see where it's unplugged in the picture. The two single butt connector wires also shown (grn/wht and brn/wht)... they come from the dash and are unconnected on mine as well.
 
I have a 2002 challenger 2000 with the same motor and I have the 2 but connector wires not connected and just hanging there as well. Was wondering myself what they are for.

One obvious question--
Why is it disconnected? Maybe because there is one bad regulator?

Not part of throttle control.
