Hydro Turf Issue

Ok! So I finally was able to take my 97' xp to the lake today, screwed in the 2 drain plugs fired it up started going out (didn't want to go to far since it was my first outing with it) so I putted around the shore for a couple of minutes then noticed the ski was getting real heavy taking on lots of water. So when I got the ski it didn't have any hydro turf and decided I was going to wait to put some on (bad idea) cause all those rivet holes apparently go through to the hull correct me if I'm wrong... Pulled it out of the water before and damage was done! Is this a common issue when there is not turf on these things or do I have some other problem.
 
What would be a good product to fill the holes with, I was thinking some of that flex seal might do the trick or should I use something different?
 
Easiest is BondoGlass from Walmart.

Only mix up about a half golf ball side at a time and fill each hole with a razor blade and once it starts to gel up throw it away and mix up another batch.

Once you get around the ski the first spot you started with Will be hard enough to go back with a fresh razor blade and cut off any excess. Go around in the same direction as you started and you won’t have to sand or mess with anything afterwards.
