Greasing Input Shaft

On my 97 Speedster I bought the correct Seadoo grease for my grease gun so I can grease the input shafts at the zerk fittings. The manual says to just put in enough where you start to see your seal start to bulge. When I did a couple of pumps my shaft pushed back slightly. Which I wasn't expecting. So I stopped there. Should I have continued a little more?

No, you are good. When you put grease in the zerk fitting, it will fill up the seal and push out the shaft as well. This helps put a little pressure against the carbon seal and helps to prevent cavitation.
 
So what you're saying is that after the shaft moves fully forward I should keep going until I see the seal just start to bulge. Then stop.
Or are you saying to stop once the shaft moves fully forward?
I imagine either way there's not much difference.

As soon as you see the seal start to bulge, you should stop. If you put too much grease in the seal, it can rupture.
