Would the fuel pump be harmed if I try and get the last 2 gallons of old fuel out by running the engine. Im sure it will give me a misfire by running the fuel pump dry. Will it give me some kind of fault diagnostic or code on the dash, I do not have the CanDoo tool, so will that code just be stored in the computer, and will the motor start back up with no problems once I add fuel to the tank and the pump primes the next time I run it.

Fuel pumps use the fuel in the tank to cool them. That said, a short time running with low to no fluid is not an issue.

Many, and I do not know if this is the case with Seadoo's, have the return line to where it dumps right back onto the pump for additional cooling. But many company's are getting away from this as the returning fuel is hotter than the tank fuel.
