Fresh water hook up

Hey on the 96 challenger with the single 787 it has two water hook ups. One under the hatch and one under the swim platform. Does the lower one have to be capped like the one under the hatch? I capped it it did not seem to run as good and i have put a pipe on my jet ski and learned less water means more power is it the same here.
 
The one you capped is the drain for the engine, you're basically trapping the water in the engine longer which is what you don't want to do. They cap the top flush port so water can't exit up top I guess.
 
correct...

do not run with the rear calibrated outlet capped!!!

you only cap the rear (by the pump) outlet when you are using the top flush port or winterizing so you don`t spill your antifreeze all out...

you can leave the top capped and just use the bottom flush port just like the ski`s...
