2001 twin rotax engine sea-doo challenger..if I flush from the top connectors is it absoutley necessary to clamp with a hose pincher and do I put it on the in or out flow??

Strange?

I don't see why you have to pinch back your hose. When I attach the hose to my challenger, the inlet hook up is on the starboard side of the boat by the gas tank fill cap, then when I turn on the water, any excess water pressure is bleed off through a port in the back of the boat which is from a tee that is installed in the flush line, which also looks like a water hose connection. DO you have this capped?....if so, remove it and turn your water on. As long as you have a stream of water comming out of your tail, tail line to show positive water pressure, you should be fine. But you shouldn't have to pinch back your water line.........to answer your other question, the water flush begins at the engines inlet side of the water jacket on the engines head.
