Engine shiming question

Ok so I recently dropped one of my rebuilt engines in and assumed that everything would just line up, that however was not the case I ended up having to shim the crap out of it to get the alignment tool to go in perfect. The reason I'm confused about this is that I thought if you rebuild the stock engine and use its origaninal mounting plate there wouldn't be an issue with shimming obviously side to side ajustment was expected but the up down was the issue. And no there werent any shims when I removed the motors I made sure to look out for that. Is this common to have to shim even though the original motor is put back in the same spot it did sit all winter without the engines? Any suggestions thanks!
