Does my '97 Speedster have computer controlled rev-limits?

I just had a new DESS key programmed by our local dealer & now the starboard engine will not go over 3500-3600 RPM. Is there any way they could have programmed it (accidentally I'm sure) to be in kid-mode or some such? I know Polaris ATVs have kid-keys that limit speed; I didn't know if that tech rolled over to the water world.
I am reading about other possibilities (fuel supply, RAVE valves, & more) but thought I'd ask about the only thing done to it between 'both engines running great' & one limping along. Thanks!
 
I did find where the neutral switch sensor could limit the revs to 3500rpm but wouldn't that limit *BOTH* engines, not just one?
 
I was thinking it was limited because it wouldn't go over that rpm but I've watched a couple videos of them hitting the limiter; yeah, it's not like that! But it doesn't really bog down either as I move the throttle forward passed that point; it doesn't really bog down, just refuses to go faster.
 
Follow-up:
First, I have to clear up two mistakes (I was confusing my old Challenger 1800 with the new-to-me Speedster). The 717 engines DON'T have RAVEs that I can see & the fuel filters are the clean-able type on the engine compartment wall, one per engine, not the clear in-line ones that the Challenger has. Sorry for blending the two & creating confusion.
Second, I *did* clean the aforementioned filter for the starboard engine & found the mesh to be pretty covered in....something. The boat did sit for several years without use. After cleaning, it revs out fully! I plan to clean the port side as well as both filters in the carbs the weekend.
