my 1999 gsx rfi starts great out the water but in the water i have to feather the gas to start it . i know its fuel injected and the battery checked good. i do get the 12v low when i first start it but then it goes away. we started and stoped it 20 times this weekend and the battery held but you have to hit the start button a few times and fether the gas to get it going. is this normal?

if your getting a batt low indication, id take the batt out and tickle charge it and then have it properly tested

sounds like starting it in water may be starting to draw a lil more current then the batt can support without reaching a threshold voltage level

if that is the case, a low/bad batt can cause the charging device (PTO) to work harder then normal leading to premature failure

low voltage

Could be a problem with your regulator/rectifier. Do as stated above ... a battery problem will definately cause the symptoms you are describing... don't go playing with anythin till you get the battery problem sorted... as your battery gets low the engine starts to die.. especially at idle... to the point you get no power whatsoever.
