Hello today i took one of the motors out of my challenger 1999 1800 with a band bottom end. I purchased a used 787 motor locally with good compression but decided when i got home to tear the motor down still to do gaskets and inspect the inside to make sure 100%. I flushed the motor down and cleaned it with brake cleaner.

About the reinstall motor should i pour sw30 motor oil in the bottom end and how much before i install?

Anything eles i should do before i install?

Since it is a stock motor do i have to align the shaft again?

You should align the drive shaft again.

I believe that Dr. Honda only uses a little bit of oil on the crank & pistons after rebuilding....wait for a better answer before using SW30 oil...

How old is the newer motor? Compression while cold and with WOT???....no oil added to it???

I purchased the motor out of a ugly ski the guy didnt want no more we ran the motor and compression tested it was good.

What is the easiest way to align the drive shaft?

Yep... what they said.

I put a little 2-stroke oil in the lower half to make sure there is oil on start up... but only a little.

Also... as Lou said... you need to make sure there is oil in the counter balance. Depending on the case design you will need 1 oz XPS synthetic, or 30wt.
