Broken battery box, now new issue

Last ride on my 96 HX I was out in the ocean jumping waves. The ski started running erratic so I rode up on the beach to check things out. I discovered the battery box broke and the battery was out of the box down in the bilge on its side. I replaced it and tried to strap it down as best as I could and started back to the boat ramp. Unfortunately I had to go back around the jettie and the battery fell down again. It cut off once but restarted. Then just before getting back to the boat ramp it really started running crappy. Full throttle would barely keep the ski on plane. Made it to the ramp. Put the battery back in the box again but it would never restart. Got home and couldn't start it to flush it. I checked the cdi box and found a blown 5 amp fuse. Replaced it. The ski starts but runs very erratic. I had a new cdi so I replaced the one on the ski with a new one. Made no difference. Replaced the battery. No difference. Last night I put 2 new plugs in it. Tried briefly but couldn't get it to fire up again. I will try again this morning but I don't think the plugs are the problem. I guess it could be a carb problem totally unrelated to the battery issue??? Any ideas on what issues could be caused by the battery falling over so ending up in the bilge in some water (just a small amount of seawater)?
 
Test the Regulator/Rectifier and the Stator.

Also Load Test the Battery.

Any or all of these Components could have been damaged.

Spot on mate. I didn't have a new regulator|rectifier so I put a different used one I had an she runs perfect again! I suspect it has been going out as it has been hard to start for a while. It seems to spark off immediately with the new regulator\rectifier.
 
The battery boxes failed a lot on the HX. Mine was made out of aluminum angle iron with reinforced large head pop rivets into the inner hull.
 
Water in the motor,,in the gas?..
It was the regulator\rectifier. I am not sure if and how the battery falling down in the hill caused it to fail but I suspect something went amiss with the battery resulting in a blown fuse and the rectifier issue.
