98 Speedster Engine Rattle

If the rattle is only at idle or when on the trailer it is perfectly normal and just what all seadoo's do.

It looks like your starboard muffler got hot at some point since the paint has turned from silver to brown.
I would check all your cooling hoses for blockages and the water control valve on the muffler itself.

I cannot get the engines to throttle up (even on water). I believe that it did get hot since I found that one of the hoses to the resonator came loose. Should I be worried that it overheated during that time? No alarm sounded. Will check all the hoses and valve tonight
 
These do have a neutral switch that won't let the engines rev up without being in forward or reverse.
 
Think I may have found one problem

That would be caused by lack of water and a result of the overheated muffler paint that we saw.
