95 Sea doo HX Rebuild. Need Help!!!

I'll try to keep this short. Last year we took the skis out, the battery on one died and the hull filled with water during towing. The engine ended up getting water in it. Needless to say, we waited to long to do something to fix it and the engine had some rust in it when we tore it apart this spring. Sent in the cylinders to get bored and got new pistons for it.

Here is where the question comes in. We still have the cylinders off, but it seems like something is jamming the crank. I would assume that at this point we should be able to move each piston up and down by hand, but we have limited motion each way. Not sure if this is a crank problem or something jamming the shaft.

Can anyone shed some light on the situation here? Is it possible to have damage in the crankcase as well?
 
Here is the thing...if it got water in it than the water settled in the lower end of the engine...Chances are the crank is seized from rust. Pull the engine and split the cases. If you need parts use out parts link; http://www.seadoowarehouse.com/

Do you have a seadoo shop manual? If not here’s an idea for you. You could join as a "premium member". As a premium member you can down load a authentic seadoo manual from the seadoo manual library. In the library is a variety of manuals for almost all years and models. You can view as many as you like on line as a PDF file, or download it and print it for your personal and private use. There are operator manuals and repair manuals for you to do your own repairs on your seadoo. The repair manuals have everything from troubleshooting, repair procedures to winterizing. It contains wire diagrams torque specs and pictures for disassemble and assemble instructions. In the spec sheets it tells everything needed to maintain oil changes, spark plug gaps, carburetor rebuilds and impeller wear ring tolerances.
