2013 seadoo gtr 215 supercharger

I rebuilt my supercharger and it went really smooth until installing it on the machine. I got it all hooked up and I noticed that it kind of looks like it needs to go in more but everything is torqued to spec and I tried rotating the supercharger while pushing on it but it didn’t budge. Maybe it was just so dirty that I didn’t notice it sticking out. I only ask because upon first start it sounds like something is off just while start up. I can’t tell if something is actually wrong or if I am making it up because I don’t want anything to be wrong and it’s the first time I have started it indoors. Maybe it’s just the loud starter being extra loud insdoors? I don’t know. Any help is appreciated

That's not where you should be looking. The place to look is the flange on the supercharger should be flush with the mating surface on the PTO cover. For example, the top bolt that is installed from front to rear ... look where the bolt goes through to make sure the two flanges are touching.
