2009 Speedster Wake 2X215 Starboard motor shuts down

Bringing everyone up to speed. last year someone not being mentioned sucked up something and kept pushing it, overheated the exhaust and melted the exhaust most importantly the elbow going through the hull and almost sank the boat. I've since replaced all the exhaust on this motor and pump, ring and housing. and it runs great on the hose at the shop. soon as I put it on the water it runs maybe 20-30 seconds, beeps and shuts down but have never seen a check engine or over temp light so I am at a loss on which direction to go

Have you had the computer reset(fault cleared)?
