2006 sporster scic turns over but will not start

Hello i recently bought a 4-tec sporster and am now having problems. the first 4 - 5 times it started and ran fine. this last week-end we put it in the water it started and ran good for an hour or so. Left it in the water and came back to it a few hours later and turns over great but will not fire. getting 2 beeps then 4 quick beeps? any help would be great

OK so i pulled the plugs and there was water in the cylinders. i emptied the gas tank and put new fuel. had to pull the plugs again and turn the motor over a few times to flush out the water after that it started and ran. the oil level was a little high i had noticed so i checked it again and there was water in it and in the filter. changed that. i was told by the dealer the the intercooler was gone so i pressure tested it according to the manual and it held 10psi for 10 min. haven't sea trialed it yet any ideas why i would have water on the top and bottom of the engine??
 
isn't the exhaust manifold under pressure would it not leak exhaust out, rather than take water in?

Not when the engine is shut off. Your exhaust manifold has cooling jackets in it to prevent the exhaust log from getting too hot. If you have water in the exhaust log and the engine is shut down, that water can then seep into the exhaust / motor through any open valves in the cylinder head. Exhaust manifold leaks causing your type of issue is very common in marine engines.
 
Hard to tell from the pics. Call some shops and see if they can pressure test them for you.
 
did a jb wed fix will try it out and see. definitely looks like the end flange would not seat properly and allow water to seep in.
