2003 240 EFI power issues Loss of rpm HELP

2003 utopia 205 240 EFI. Last 3 times out on the lake. It’s been running like is loss a cylinder. Starts great and sounds good. Never dies on me. But wot it’s only getting about 5100 rpm about 35 to 40 mph. and a little slow to plane up. But all 3 times out after driving it for a while. 1 hour or 2. It will all of sudden make almost 6000 rpm at wot and get 50 mph. and feel perfect again through all the throttle. Did brand new plugs all gapped to .40. But can’t figure out. Maybe a coil. ???
 
You have a very correct thought... but 5100 rpm is probably 2 cyl dead. AND... on that point..... I'm guessing it's a trigger if you have a Gen 1 engine. Since you have a 2003.... there is a possibility you have a gen 2 engine. Do you know what engine you have?
 
I am pretty positive I have the 2nd gen engine.
weird thing is that it eventually it runs perfect and doesn’t change until I come out too the lake next weekend. I was maybe thinking the impeller or something but it does clear up after a hour or soof driving it.

It is not the impeller or something.

Ignition or fuel. Confirm if ignition with spark testers. Then check the trigger per the service book. The trigger has 3 coils. Failure of one will kill 2 cylinders.

Is it fuel? Check vst pressure. Check injector harness connector. Starboard side, down low. Round, 4 wires. No green connections allowed. Spark plugs- You said they are all new now (almost). Do they all look the same? Color; wet or dry? Stuck injectors can cause a piston meltdown or 2. No fuel/oil being delivered to cylinder. Your engine is about 17 years old and probably has never had injectors properly serviced. The huge improvement I got after service made the expense very worthwhile. They get removed with the throttle body. In the book.
