2001 Seadoo GTX Bombardier flooded

My 2001 Seadoo GTX Bombardier was flooded with water this morning about half way full of water in the engine compartment. I bailed all the water out, pulled the spark plugs to remove any excess water, and started up the waverunner. It took about 10 times to start up, and when it did it idled very rough. I pinched the throttle and brought the speed up to about 35 mph. That was as fast as I could bring it up. It was choking and sputtering while doing so, struggling to keep the speed up. I just replaced the exhaust gasket, so that shouldn't be where the leak is coming from. How do I get the ski to run like normal again??? Please help!!!
 
Why was it full of water? Did you leave it in the water overnight?

You probably have water in the fuel

Is this a fuel injected ski?
 
Seadoo's aren't rated to stay in the water. The carbon seal leaks.

I would drain the fuel, and put in fresh. Also... I would open all the electrical connections, clean/dry them... and put them back together.

If you have a "Rear Electrical Box"... open it, and make sure there isn't any water in it.
