2000 GTX ME (carbs) 5000 RPM Max

I have a 2000 GTX Millennium Edition (Model #5545) with Rotax 947 (carburetors). In June, my son left the drain plugs out and flooded the compartment which stalled the engine. We immediately put it on the lift, drained the compartment, pulled the plugs and turned it over a couple times. Did not see any water shoot out of the plug holes. Sprayed a little WD40 into the cylinders to remove any water that might still be in there and turned it over again. Then reinstalled the plugs. It took a while, but we finally got it started. It ran pretty rough for a while, but smoothed out a little after running for about 30 minutes. Had to leave it sit for a week and then came back and installed new plugs. Ran better, but had no top end. Turned the idle adjustment up to get it to run smoother at idle, but still no top end. Only ran it another 3-4 hours for the rest of the summer. It is still a bit rough at idle and won't go more than 5000 RPM (about 45 mph). Any ideas for what I should go after ... REED Valves? RAVE Valves?
 
Rotax 947 Reed Valves

How hard is it to get to the reed valves on the Rotax 947. I guess you have to take the air intake and carbs off. Can you set the carbs to the side with the fuel lines and throttle linkage still attached or does it all have to be completely pulled? Is it hard get the linkage adjusted properly when you reinstall the carbs? I've pulled the heads off car engines before and know how to use a torque wrench properly but am not that familiar with the Rotax 2-cycle engines ... just wondering if I want to get in that deep. Thanks for any help.
