2000 GTI No Spark

Hi Guys, I'm new to Sea Doo forums and really like your website. I've been rebuilding snowmibiles and ATV's for years but bought my first Doo's this winter. First I bought a 2000 GTI 717 with the motor in a box in pieces. Next I bought a 96 XP, that one's ready to go. I completely rebuilt the engine and installed it on the GTI. But no Spark. I have been busy with my Ohmeter yet haven't found anything out of spec. I need help. I have a manual but it doesnt tell me how to diagnose the MPEM. I have never seen a computer engine management system like this, and I have EFI sleds!! Is there some basic steps to naroow down the problem?

I've got a 1997 that had little spark in one cylinder and no spark in the other. I pulled the boots off of the plug wires and trimmed about 1/4" off of the wires and pluged the boots back on. GREAT spark now.
 
I am getting two beeps when I install the cord so I think the MPEM is happy. I tried clipping 1/4 off of the spark plug wires with no change. I hooked my volt meter up to the white and black coil wire and cranked it and got 4.8 volts. Im stuck.
