1999 Sea Doo XP Limited Flooding trouble

Hi, I recently got my jet ski up and running and put it in the water Thursday, it ran fine all day Thursday and Friday morning. Today Saturday morning I woke up to the back half of it underwater. I started looking around it and found this hose not hooked up and wasn’t sure if any of these holes needed plugs, the 2 drain plugs were in. That hose is your battery vent, if you look at the battery in your pic you will see a bump out on the front edge on the center of it. Feel under the bump out, there is a nipple there to hook that line up. Put the ski on the trainer, back it down the ramp and see where it starts to let water in. Could be the carbon seal, you will probably want to check it.
 
Did water get into the engine? If so you need to run it on the on lake or river for a while to burn it all out.
