I have a new to me Ski and it is throwing the 12V Low Voltage warning. I went to looking at the rectifier and it looked to of just been replaced. What caught my eye was that the red wire coming off of Rectifier has been wired directly to battery(fused). It originally looks to of went into the electrical box. Is there any god reason to of bypassed the box and go straight to the battery?

I actually just bought a 1998 and a1999. So i can cross check wiring and its obviously been spliced

Nope, no good reason and that might why you are getting an error light. It is never good when people start hacking up the wiring on these.

Sad part it was done at a repair shop before I bought it. I got a good deal on them, knowing their was some small issues. When I went to check rectifier I noticed the splice. Thought "maybe" there was a good reason a repair shop might of did that. I will reverse the wiring and see where it goes.
