1998 GTS

Had a new motor put into my 1998 GTS... Breaking in motor now as advertised.. One thing I've noticed is that on several short 30 minute rides the ski runs great and intermittently it seems to bog down like it is only firing on one cclinder (sputters or will only go 15 mph)... It will do this for a few minutes then start acting normal again. Its done this several times; any ideas what this might be or what I should check?

Did you rebuild the carbs and fuel system?

What failed on the old engine?

Carbs and fuel system rebuilt... Old motor had rotary valve shaft/gear sprocket problems which caused major problems so had a SBT motor installed.
