1998 GSX starting problems

I need some advise on a 1998 GSX Limited. Here are my problems I got
this ski with a locked up engine and have no previous history. I got
it freed up sprayed a lot of WD40 down the spark plug holes cranked it
over with the starter put the plugs back in and got it fired up, hooked
the water hose up to it well it was running, I let it warm up brought
the rpms it up a couple of times and it locked up right there. I took
the engine out and repaired the problems one badly scored cylinder,
seized piston and rod. I bought a SeaDoo factory service manual for
specs and directions replaced all bad parts with new or refurbished
items and installed an oil pump block off kit the engine went together
just fine, put it back in the ski buttoned every thing back up drained
the fuel tank and filled it with new premixed fuel. When I first put
the Dess key on it, one very faint beep not the proper two beeps red
light blinks info gauge reads 12v low, pulled the battery put it on the
charger, bought a new Dess post and installed it temporally no change
reinstalled the original post put the Dess key on and got two short
beeps tried to start it with no luck, now I am frustrated so I let it
sit. So after a day or so I get back to it install the Dess key no two
beeps (no beeps at all) the red light blinks and the info gauge reads
12v low, the battery is fully charged and if you hit the start button
it cranks great but will not start it has gas to the carbs no spark to
the plugs. all the fuses check good, I don't know if this affects
anything it has moisture in the info gauge. At this point I am at a
loss and have invested a lot of money and time into a giant paper
weight, before I know it the season will come to an end and it still
won't be in the water. I need HELP PLEASE.
 
If the battery isn't fairly new i wouldtake it to like Auto Zone and have it load tested for free. If it is an old battery chances it needs replacing ,due to a bad cell or 2, which have full amps to start teh engine. It might show full charge but lack the amps. I would also check the wiring to the battery and the ground to the engine by the starter, to be sure it's clean and has a good connection.

Checked ground looked good cleaned it and the mounting point just to make sure reinstalled, took the battery to Napa checked a little low but they charged it and it checked out good, ski still has 12v low error at this point and no start I will buy a new battery next. Rechecked the fuses with battery hooked up all had power on both sides except the lowest one in the MPEM (no power either side) it is a 15 amp fuse service manual identifies it as battery, I used a jumper wire and powered up that fuse still no start also checked beeper/buzzer by jumping it with 12 volts very faint one beep I think the buzzer is bad not that would stop it from starting.
 
a quik ign timing check. put a screwdriver into front plug hole and turn motor (by hand) to eyeball an approx TDC. put a pen mark on PTO lining up with something you can use as a timing mark. i have a PTO cover with a slot cut in it. crank with timing light. it should flash approx 10 degrees before that mark. if so, it should be close enough to start. now, check your rotary valve timing...
 
It is a 951 engine not to act like I know everything (obviously I don't) but I don't think it has rotary timing. When I took it apart I did not remove the stator or the trigger coil from the housing nor did I remove the rotor from the flywheel. It ran before I don't know what would have changed since then, even if everything is out of wack shouldn't it still have spark?
 
Hey Guys / Gals

I hope I didn't come off like some idiot I apologise if I did, this GSX has got me really frustrated so my head is all twisted up. I know that is no excuse, everyone here is just trying to help and I really appreciate all your help and ideas. I bought a buzzer and a set of coils and I am looking at a new MPEM just grasping at straws at this point. If it was a Hemi Road Runner I would be all over it, totally different game.
